What’s the difference between having flathub installed as system repo vs flathub installed as user repo?
Apparently the cosmic app store only searches user flathub repos.

The --system option makes the repo available for all users, while using the --user option the repo will only be available for that specific user. Though in your case, you should be able to get the installer to recognize a system repo as well, since all users can install from it.
I’m mostly wondering if there are any known issues involving having system and user repos both enabled
