Gnome-software update and check problem after upgrading to fedora 41
When I do gnome-software check it generates an incorrect update list. it says that software that is out of date will be updated. But it doesn’t say to upgrade or which version to upgrade to. When I click update it doesn’t update either. This problem happens with software installed from fedora’s flathub repository (registry.fedora.org) and software from repositories (for example the brave rpm package I installed with the brave repo) added later.
The other problem is that gnome-software does not check for updates. We have to update with sudo dnf update or sudo dnf5 update. So none of the functionality of gnome-software works.
Update all doesn’t work either. It says “Updating”, Refreshes, then the same packages are added to the list to be updated again.

You see, gnome-software doesn’t work anymore.
GNOME Software and dnf are using different metadata caches, and they have different configs regarding when to automatically update their metadata.
This can lead to the situation that one utility might suggest upgrades, while the other one wouldn’t. This can be seen in your second screenshot. In order to have them both display the proposed updates, one would need to request them to update their metadata: with the Refresh button in GNOME Software and with the –refresh argument in dnf (as in sudo dnf upgrade --refresh).
Regarding GNOME Software, in order to see to which version an app is being updated in the proposed update list, one would need to click on the line referring to a specific app (e.g. on the icon and not on the Update button). I also haven’t seen any issues with updating via GNOME Software, but never updated an app individually, but rather used the Update All button.
Do you mean this only happens with flatpaks (either from fedora or flathub remotes)? Can you reproduce the issue?
As a general note, for consistency, I would recommend using either GNOME Software or the terminal (with sudo dnf upgrade --refresh and flatpak update commands) for updates.
EDIT: I have assumed you’re using Fedora Workstation edition, can you confirm that?

They are included in the list to be updated. But if you look at the 1st and 2nd picture, you will see that they are not actually going to be updated, they don’t have an update definition.
The 3rd, 4th and 5th pictures show situations happening in sequence. In the 3rd picture I click on update all. In the 4th picture there is a screen showing that the update is complete and the list is refreshed. In the 5th picture you can see that the same packages are included in the update list again.

I closed the flathub repo. tried again. result:

It might be that the two issues (flatpaks and RPMs from non-fedora repos not updating) are not related, given that RPMs from the fedora repos are working, if I understand correctly.
In order to troubleshoot the Flatpak issue, could you provide the output of the following commands:
head -3 /etc/os-releaseflatpak remotes --show-disabled --columns=name,title,url,optionsflatpak list.
Regarding the Brave browser, does updating with dnf work, i.e. by running sudo dnf upgrade brave-browser --refresh?
After re-enabling the flatpak repos (fedora, flathub), you could also try reinstalling invalid objects with sudo flatpak repair. Before running the command, you can check its man page to see what it is actually performing (man flatpak repair).
gnome-software cannot check the fedora rpm repository either.

Given the diversity of configurations and of hardware components, issues after upgrade can have several root causes.
Fixing the issue with the No such metadata object errors when running flatpak update could solve other issues too. This would be the order of terminal commands:
- reenable the fedora remote:
flatpak remote-modify --enable fedora - run the repair command:
sudo flatpak repair - verify if updates are going through:
flatpak update.

gnome-software was nice today. All I did was:
sudo flatpak repair
to run the command.
gnome-software fixed it. But the update and check commands with terminal command show that there is nothing to update this time:
sudo dnf update
sudo dnf5 update
sudo dnf check-update

Regarding nothing to update, it seems that your main fedora repository is disabled. This can be noticed in the screenshot with the sudo dnf check-update command.
EDIT: the above info might be wrong. Better to run sudo dnf upgrade --refresh to see all the repos updated and update packages at the same time.
