If I rebase Fedora 36 Silverblue to a newer version in the future, have I to remove the rpm-fusion repos firstly before rebasing or will the “upgrade” of rpm-fusion repos be done by system automatically like Fedora workstation?

You wouldn’t need to remove it under a normal major version upgrade. The layering should persist.
