Since I don’t use the default Terminal Ptyxis, I would like to get rid of this dialog in Nautilus. I thought just removing the Ptyxis package would do it, but it did not work.

Did you entirely quit and reload nautilus? To be sure, did you log out then back in? I would expect the item to disappear when removing the actual terminal emulator.
Formally, one could remove a python-nautilus extension to remove a right-click menu item without removing the connected program (e.g. terminal, file-roller,…) but apparently, this is not how it works anymore.
