How to handle a stuck upgrade?

Upgrading with the DNF method as per Upgrading Fedora Linux Using DNF System Plugin :: Fedora Docs with sudo dnf5 offline reboot

Progress appears to have stopped at 42% of the system upgrade from F42 to F43. It has been stuck for 45 minutes. Normally the whole upgrade would be done in this time.

The computer is still responsive, it’s just that the upgrade seems to have stalled somehow. eg. pressing ESC toggles between the graphical progress indicator and the tty with text of the upgrade steps. CTRL+ALT+F2 can be used to log in to a tty, but does not allow users to log in, however it is possible to log in as root.

What should I do?

Proceed like this:

• If there’s no progress in a long time, reboot with keyboard shortcuts or using SysRq CLI.

• If you can still boot the system, switch to a text TTY, otherwise boot a live session and set up a chroot.

• Perform in-place upgrade:

sudo dnf distro-sync --refresh --allowerasing --releasever=43

• Complete post-upgrade tasks.

Do you mean CTRL+ALT+DEL or ALT+PRTSCN+R+E+I+S+U+B?

I could also log in as root as issue something like shutdown -r now or similar.

What is preferable?

Is it possibile to diagnose what is going on before killing it? Nothing stood out to me in journalctl around the line where the upgrade stopped progressing.

CTRL+ALT+DEL rebooted the system and I was able to boot and log into what seems to be mostly F42, though there was an abrt notification about some F43 package.

As for the next step:

But I left it alone for a few hours and when I came back to check it had upgrade.
Not sure how long it took, but over an hour.

dnf was perhaps stuck executing a postinstall or posttrans script of some RPM.
Killing this script may have unblocked dnf (I have seen that).
You would have to reinstall this RPM after rebooting.

you may try:

• reinstall duplicates packages

  • first with the assumeno option, then without if it seems fine.

• re-try the distro-sync

Thanks for the suggestion. I tried several of the options mentioned, but they all fail. dnf4 is still present on my system but even that did not work with remove --duplicates.

I modified this by adding --setopt protected_packages= and it appeared that it would work

A bad idea IMO:

• better to stay connected to catch precisely the logs
• distro-sync works fine for in-place upgrade (I use it forever)

Adding thus --releasever=43 to reinstall the duplicates may help, but I think that using distro-sync should be better,
because reinstalling implies that the very same version of the RPMs exist in the repos.

The failure of dnf distro-sync is perhaps due to a corrupted RPM or dnf5 db/cache.

Try thus:

• rpmdb --rebuilddb
• dnf clean all
• then retry the distro-sync

PS: For security I would protect distro-sync using nohup or systemd-run. For example:
nohup sudo dnf distro-sync -y --refresh --allowerasing --releasever=43 --setopt protected_packages= &> /var/tmp/distro-sync.log &

Your tries show that dnf still think your machine is running F42.

You are quite right. The system, kernel, and many packages are all still F42, although there are ~4500 packages that also have their F43 version installed.

If you have the default btrfs @root and @home subvolumes, space is shared, and df doesn’t include metadata so, when space is tight, you need to use btrfs filesystem df /. You could move some big files from the @home subvolumes to other media until the update is complete.

Using MATE disk utliization analyzer, I noticed that /usr/lib/sysimage/libdnf5 is 11.2 GB, /var/cache/libdnf5 another 11.3 GB, /var/cache/dnf 3.7GB.

sudo dnf5 offline clean freed up 11.2 GB. Now with 13GB free, hopefully space won’t be an issue.

I don’t think so: dnf5 will potentially re-download all those 11.2 GB.

You could safely remove the dnf4 cache with: dnf4 clean all

There is also surely some more possible cleanup elsewhere, for example
under /var/cache/PackageKit. A rm -rf /var/cache/PackageKit/* is
safe: one will not use PackageKit to fix this problem: using dnf5 is
IMO safer.

PS: why are you using offline, taking the risk that rebooting
fails ?

Seems indeed a bad idea, but can you check rpm -V of the F42
version of systemd ?

If it is clean, removing its F43 version should be safe.

That said, removing not all but most of the duplicates may make
dnf5 distro-sync succeed afterwards (I have seen that I think).

In any case, having a live USB stick to boot from seems now mandatory.

The | grep -vE 'aopalliance|nodejs|rstudio|krita|cpu-x|chromium|signal' was added because without it, those packages “already installed” caused aborting the operation before it began.

With the packages excluded, the transaction ran some 14000 operations installing/upgrading, running postinstall scripts, etc. It seemed successful, but strangely the last line of output after all that just said Transaction failed: Rpm transaction failed. with no other error or explanation.

Other things I’ve tried or checked:

• dnf check still finds 9000+ issues.

• sudo rpm --rebuilddb but I can’t tell if it succeeded. Sometimes running this brings up SELinux alerts.

• I don’t know if differences in the dbs between /var/lib/rpm and /usr/lib/sysimage/rpm are of significance. Are they supposed to be synchronized?

why are you using offline

I’m not using offline. Your previous reasons for avoiding it make sense. Offline was used for the upgrade initially, but since it froze mid-upgrade, the 11 GB cache of packages was never cleared.

You could safely remove the dnf4 cache with: dnf4 clean all

This freed another 3+ GB. I don’t use PackageKit, so that is basically empty.

The system must also have some cache clearing scheduled task, because the 11GB dnf5 cache was also cleared overnight although I had intentionally spared it. Oh well.

In any case, with ~20GB of free space after clearing redundant package caches and redownloading several GB of packages I don’t think space is an issue anymore.
