I’ve disabled extensions completely, but still some UI elements can’t render dark mode correctly, this happens with old users that were created in F43, but after the upgrade to F44 the issue occurred to this user specifically.
Isn’t there an extension needed to have the notification window on the right, instead of center?
Can you reproduce the issue with a newly created user as well?

No I can’t reproduce the issue with newly created User.
Can you run the following in a terminal?
gsettings set org.gnome.shell disable-user-extensions true
Then log out, log back in and check if the issue still reproduces.
