Basically randomly the Steam app will cause the entire DE to freeze for about 1-3 seconds before continuing mostly when switching between Store, Library etc. I have disabled GPU accel in steam but it has not fixed it.

Nope, on desktop, not always, randomly.
I have the same GPU and do not see any issues.
However what I have had to do, twice, is remove the GPU and reseat it in it’s slot in the motherboard when I was seeing unexplained errors.
That is something you could look at.
I don’t have errors, I have Steam being weird.
Flatpak steam or native install?
Sorry for assuming you were seeing error.
It is worth checking in user and system journals for errors around the time you see a freeze. May provide a clue as to what is going on.
When I have seen freezes in the past I also see logs in the system journal about the GPU locking up.
