Do I need to do anything extra to make sure the RPM Fusion repos don’t cause issues?
I upgraded with rpmfusion enabled and didn’t encounter any issues. I think you’re good to go.

No issues post upgrade on my laptop (Framework Laptop 16 with AMD 780M graphics). The only thing that RPM Fusion may not have caught up on are the Mesa drivers and packages:
Package Arch Version Repository Size
Skipping packages with conflicts:
mesa-filesystem x86_64 24.2.5-1.fc41 updates 3.6 KiB
Skipping packages with broken dependencies:
mesa-va-drivers-freeworld x86_64 24.2.4-1.fc41 rpmfusion-free 41.4 MiB
mesa-vdpau-drivers-freeworld x86_64 24.2.4-1.fc41 rpmfusion-free 5.7 KiB
mesa-dri-drivers x86_64 24.2.5-1.fc41 updates 142.2 MiB
mesa-vulkan-drivers x86_64 24.2.5-1.fc41 updates 98.4 MiB
Hardware encoding/decoding does work, at least for the Flatpak version of Firefox. I haven’t tried non-Flatpak apps yet.
Added dnf-system-upgrade, rpmfusion and removed upgrades
