How you manage your rpm-ostree and flatpaks installs with chezmoi?
I use Fedora Atomic
I am not sure you can. Chezmoi is a dotfile manager, its purpose is to make the destination directory (your ~) match the desired state in the source directory.
I suggest you take a look at Ansible with the rpm_ostree_pkg and flatpak modules.
